Default Acoustic Intonation Shenanigans

I recently noticed that my high e string is really out of tune in the higher frets. But Curiously enough all of my other strings are in tune an octave above, while my high E is like 20 cents flat. Anyone have any explanation why this happened and how I could fix it. I'm more of a diy type of person and would rather not take it to a luthier unless i really had to.

Couple of points; if your action is high in the upper registers the fretted note will be sharpened because of the distance needed to fret it. Ditto if your nut slots are cut too high (sharp notes in the lower positions). I'm assuming the strings are new, if not try another E.
Sorting the action by filing/sanding the underside of the bridge saddle is a simple fix but the nut should be left to a pro. He'll have nut files to do the job.
